I used the T and S diagnostics (in ROMS Agrif, but there shouldn't be a difference with Rutgers ROMS) for this recent paper: Barrier layers in the tropical South Atlantic: mean dynamics and submesoscale effects, 2014, JPO 44, 265-288.

Hi,
when you run with MPI, you need to send the job through mpirun:
mpirun -np n ./roms roms.in
where n=number of total processors used = 8 in your case.

I found that 1<theta_s<20 and 0<theta_b<1 Yes, but that is a huge range of values. For example, I first chose thetas=6, thetab=0, hc=20 (I wanted more levels in the surface mixed layer), and the grid was VERY unstable (even reducing the time step several times wouldn't help). Hi there! One thing I can tell you for sure is don't mess too much with theta_s, theta_b and hc, as the grid you get can become very unstable. Once you found a set of parameters that works for you, keep it! I had luck with theta_s=5, theta_b=0 or 0.4 (for a South Atlantic and Eastern Pacific applica...

You need to define OPT_PERTURBATION in cppdefs (and FORWARD_MIXING if you want to read vertical mixing coefficients from the forward model history files).
